Have I missed something here? You can always lose points, since you begin as neutral. If OTOH you were 100% hostile already when you entered Garbage, it would be hard to to earn any points at all.

becoming new enemies at the level changers. Need to get past them?
Wait until an emission commences and they abandon their position.
Yea but sometimes it will take a long time, also I don't think you lose any points by escaping from Bandits, only that squad you got away from will become enemy, but you won't lose rep with the faction...
I always wait until the Stalkers ( Loners ) control one of the entry points
in Garbage coming from the Cordon. That way I never get mugged by
the Bandits or earn any negative points from running or fighting them.
My greatest satisfaction was being mugged and I had nothing on me and
no money and later when I caught up to the 2 Bandits that had mugged
me, they were neutral yellow and I was then able to ask them for a job.

When you get to that part go to the 2nd floor of the flea market and there should be a box up there you can put your stuff in. Put it in then spend as much as you can on supplies with the traders there. There is no way to get the money back but why not spend it on something good before you get mugged?
What's your problem? We're just sitting here, taking a little break. It's nice and quiet, no one around....
If you have an earlier save before you got mugged, you can instead spend
it on weapon and armor upgrades, buy ammo, buy armors and other stuff
and have as little or none of it left when it is time to go get your mugging.
