RK Roadkill, I haven't knowingly changed the mutant/loner power relations. About offline squads being slow to move: try raising the value of the objects_per_update parameter in gamedata\configs\alife.ltx, perhaps to 50 or 100 initially. If that doesn't help, try 1000. I've made a note of the other issues you reported.

Charcharo, if you want to be on the 'bleeding edge', you can download the master branch of https://github.com/Decane/SRP. That tends to match or almost match the WIP version I have on disk at any given time.

Note: I occasionally push commits that require a new game. If a commit does require a new game, it's always clearly indicated. So make sure to read through the commit list before updating your local SRP installation with the latest in GitHub to avoid unpleasant surprises.

UPDATE

-CS-3a armor from Clear Sky has a wrong mesh when thrown on the floor. It uses the the different variation of that suit.

-Offline squads are very slow or not responding. For example Freedom squad that spawns in their base didn't move at all for 2 days until I finnaly gone there in person. Same for some other squads.

-I dunno if you did anyhing to it, but mutants in Cordon are dominating Loners. Neutral base and
Village Center get wiped out on a regular basis. Wolf is gone too. I had to come back and help them few times to clean up cordon from mutants so they have a chance to fight back the Bandits.
It didnt help much since they didnt attack them much.
Only later when I got to Red Forest and then probably when I met the expert stalkers that probably boosted their resources they started to fight back.

I finished the quest because I knew where it's located originally. So I went straight to south-western entrance and checked the box and it waa there.

I still have the save game if needed.

-Duty guy, when you enter the Agroprom for the first time, has a wrong icon when talking via PDA message. He has SEVA picture IIRC.

-Mercs have some spotting issues while doing mission for Freedom to finish of the mercs. In Factory Lobby area.

- Some squads didn't move for very long time, like loners who were attacking Far Outpost, they sruck just below the Far Outpost in small camp.

- 1 Freedom squad got stuck in Factory Lobby after the mission with mercs. They seem to be gone afree day or 2.

So far no other issues, gonna hang here to test some faction wars stuff. Then proceed with the story to Talk to Sakharov.

There's you're problem. Almost green with the Bandits is still neutral "yellow". If you've never crossed that threshold then you're not actually friendly with them. If you're "green" with the Bandits in the Game, then the Limansk Bandits are neutral. If you're not, then they are your enemies. You have to earn that reward, not expect it.

I'm at the part where I have to talk to Sakharov, and I decided to do some missions for Duty. I did 2 first side mission and the third was the Secret PDA.
Usually it points me to south-western level changer to Agroprom/Garbage, now the coordinates pointed me to Swamp near the pump station. But there is nothing there.

Tejas, I was almost green with bandits. I do not gun them down on sight. I was friendly-ish with them. The issue is that killing their 2 squads in Limansk has too huge of a penalty. If I killed 2 squads of bandits in front of the depot, I would lose 2 bars. If I kill 2 squads in Limansk, I lose all of them and then some. That is my problem, it makes no sense.

Everything you wrote I know. I too have had the bandits friendly and done their full ques line and wars.

I'm aware of everything you wrote, been playing Clear Sky since release. I just never bothered to be "green" with them. I do all of the "How can I help you" tasks and that fills about 2 bars. Now, in my current playthrough i went green with everyone, and now I'm in Garbage and helped the Bandits with their small tasks. Now waiting for mutants to show up so I can take missions to help them clear the mutants to finally get them to friendly status.

Using SRP 1.1.3 latest.

Clear Sky is uniquely developed to give the Player, who is used to killing Bandits on sight from SoC, the opportunity to continue that behavior for success and at the same time failure. Just like my first Game, I think many people jumped at the first opportunity to join the Loner Faction and kill Bandits. You can start killing Bandits in the Cordon by getting a couple of missions from the Loner Trader at the main Loner Camp.

However if you avoid taking those missions and move north to the level changer, you will find neutral Bandits fighting Loners at the Checkpoint building. Likewise, enter Garbage in a haste and you may find neutral Bandits but they will rob you if you allow them. Fight or flight from them and they turn hostile. For this reason it is always advisable to wait until the Loners control at least one of the checkpoints in the Garbage level.

So, to basically give advice on how to make friends with the Bandits...avoid ALL the missions in the Cordon, Garbage & Agroprom to kill Bandits. Don't take the Loner Traders missions in the Cordon. Don't do ANY of Wild Napr's missions at the Flea Market. Don't take any missions from the Loner Leader in the Agroprom or respond to any of the "Call to Help" from any Bandits attacking. If you are in ANY level, especially Garbage, do NOT take any side missions from Bandits at level changers. You may get the task but they will likely attack you when you return to get your reward. If you need to pass through a checkpoint held by Bandits in Garbage, going to the Dark Valley or the Agroprom, do not try to run past them...you will get negative points in the Faction points displayed on the PDA. Wait until an emission takes place and when they leave their post, run through it to your next destination. It can be done, I've done it many times. Do all these things and the Bandits in the Agroprom Underground & Limansk will be neutral. All the other Bandits in the Game will be friendly "green".

One other point to make is to never approach the Concentration Camp ( Vehicle Scrapyard ) in Garbage where the Bandits have Loner prisoners until AFTER you make the entire Bandit Faction friendly "green". Otherwise they will go hostile. Do NOT approach from the west or east entrances. Enter it from the north opening. It is pointless to try to arm the Loners. I gave them guns and they still acted like hostages.

The best part is the two Bandits who mug you in the cellar at the Flea Market will be found later neutral "yellow" and you can actually take a job from them. Likewise the Bandits in Limansk will repel the Monolith attack if you get close enough to trigger it on the street corner as shown in the previous screenshot.
