The Unmodded Game:

Arriving in Limansk to Clear Sky capturing 2 Bandits:

FYI: These are the only known Bandits to ever enter the Red Forest in the 3 Games. There they meet Leshiy the Mercenary, who the Player just left and got a reward from for getting him out of the Space Bubble. Scar and Leshiy last talk near the bridge to Limansk in the Red Forest. While Scar is blamed for killing Fang, the Game Clear Sky shows us they never met. While Strelok escaped right in front of Scar, Clear Sky told Scar they would take care of the others in his group. The two Limansk Bandits meet Leshiy in the Red Forest and they accompany him on his next job he is hired as a Mercenary to accomplish. It is Leshiy who is the Mercenary who ambushes Fang & Ghost in the Bloodsucker Village in the Army Warehouses with those two Bandit companions, another location where there are never any Bandits in the 3 Games. This is the only occurrence where a Mercenary and 2 Bandits meet in the actual Games timeline north of Rostok. As we know, Fang is killed, Ghost kills the two Bandits but lets the Mercenary assassin go for some reason. A year later in the Stalker Games timeline, Ghost dies in Yantar. Leshiy for some unknown reason, joins the Freedom Faction where he is found in 2012 at the Freedom Base wearing a full mask where you can't see his face anymore. The clues are all there in the Game as Clear Sky clearly shows at no time did Scar meet or kill Fang. Ghost clearly states it was a Mercenary and two Bandits that ambushed him and Fang.

The hostile Bandits set up for ambush are "yellow" neutral when you enter Limansk and all the other Bandits in the Game are friendly "green" by the Player's hard work:

Neutral "yellow" Bandits at the Bandit House help the Player repel the Monolith ambush just north on the road. Their firepower, including the Exoskeleton Bandit with a PKM are intense weapons the Monolith cannot win against:

Thing is while I agree, changing the rep damage wont affect this exploit you have. They can still be neutral if max rep with banditos.

Well, I would argue that GSC really meant for the player to always slaughter the Bandits there. Anyways the player should not lose all reputation with the Bandits for killing these men. I can kill 3-4 squads of bandits next of the depot and they wont become hostile.

There are many weird choices with Clear Sky though.

GSC never "meant" for the Player to always slaughter the Bandits. GSC "expected" the Player to slaughter the Bandits. That's why they made the Bandit Repair Tech the only one in the entire Game to be able to fully upgrade both the 3rd tier levels of the SEVA suit. Once you did kill all the Bandits you came across and went to EVERY Faction technician in the Game and NONE of them could do the 3rd tier upgrades on the SEVA did it dawn on the Players that you DON'T kill all the Bandits to get it. Additionally if GSC "meant" for the Player to slaughter all the Bandits, they wouldn't be on the Factions Ranking on the PDA where you realize you can have friendly relations with them.

While this has some sense and could be a nice explanation about the story gap, this is really just speculation and stuff.
If STALKER 2 ever comes out hope they clear up some plot holes or some confusing info.

About the Bandits in Limansk, I had them on friendly too and once I cleared the house for game to progress they all went hostile.

Funny how in Agroprom all Bandits are hostile.
Except those in Underground.

Actually none of my Bandits in the Agroprom were hostile ( including the Underground ) because I ignored all the Loner missions to attack them. The earlier patches really punished me for this in getting failed missions but the later patches by GSC greatly reduced that problem. The hardest part was preventing the Loner Trader from getting shot in the back through the window.

Oh makes sense, I usually help stalkers here and there.
Do you get help calls from Stalkers at Agroprom when Bandits attack one of the entrances?

Clear Sky is uniquely developed to give the Player, who is used to killing Bandits on sight from SoC, the opportunity to continue that behavior for success and at the same time failure. Just like my first Game, I think many people jumped at the first opportunity to join the Loner Faction and kill Bandits. You can start killing Bandits in the Cordon by getting a couple of missions from the Loner Trader at the main Loner Camp.

However if you avoid taking those missions and move north to the level changer, you will find neutral Bandits fighting Loners at the Checkpoint building. Likewise, enter Garbage in a haste and you may find neutral Bandits but they will rob you if you allow them. Fight or flight from them and they turn hostile. For this reason it is always advisable to wait until the Loners control at least one of the checkpoints in the Garbage level.

So, to basically give advice on how to make friends with the Bandits...avoid ALL the missions in the Cordon, Garbage & Agroprom to kill Bandits. Don't take the Loner Traders missions in the Cordon. Don't do ANY of Wild Napr's missions at the Flea Market. Don't take any missions from the Loner Leader in the Agroprom or respond to any of the "Call to Help" from any Bandits attacking. If you are in ANY level, especially Garbage, do NOT take any side missions from Bandits at level changers. You may get the task but they will likely attack you when you return to get your reward. If you need to pass through a checkpoint held by Bandits in Garbage, going to the Dark Valley or the Agroprom, do not try to run past them...you will get negative points in the Faction points displayed on the PDA. Wait until an emission takes place and when they leave their post, run through it to your next destination. It can be done, I've done it many times. Do all these things and the Bandits in the Agroprom Underground & Limansk will be neutral. All the other Bandits in the Game will be friendly "green".

One other point to make is to never approach the Concentration Camp ( Vehicle Scrapyard ) in Garbage where the Bandits have Loner prisoners until AFTER you make the entire Bandit Faction friendly "green". Otherwise they will go hostile. Do NOT approach from the west or east entrances. Enter it from the north opening. It is pointless to try to arm the Loners. I gave them guns and they still acted like hostages.

The best part is the two Bandits who mug you in the cellar at the Flea Market will be found later neutral "yellow" and you can actually take a job from them. Likewise the Bandits in Limansk will repel the Monolith attack if you get close enough to trigger it on the street corner as shown in the previous screenshot.

I'm aware of everything you wrote, been playing Clear Sky since release. I just never bothered to be "green" with them. I do all of the "How can I help you" tasks and that fills about 2 bars. Now, in my current playthrough i went green with everyone, and now I'm in Garbage and helped the Bandits with their small tasks. Now waiting for mutants to show up so I can take missions to help them clear the mutants to finally get them to friendly status.

Using SRP 1.1.3 latest.
