The mod changes the militaries relation to you ( I think, haven't played it for a while. Only ever got up to the Army Warehouses in it ) from hostile ( red ) to neutral ( yellow ).
Really, the only solution here, like in the default game is to kill the soldiers since they usually will ( in the default, unmodded game ) kill the stalkers if you don't help in time. You should only need to shoot one soldier once or twice and they'll all go to a hostile status. If they don't fire upon you, it just makes your job easier.. or you can let a few see you, and that usually works.
Shooting Mole of course angers his nearby allies, the several Loners scattered throughout the facility who will attempt to kill you afterwards. Mole does have a nice, unique pistol though.
The mod itself gave me a few issues when leaving the bar to head to the Dark Valley, namely either the '_g.script' or '_z.script' had some variable in it, can't remember. The fix was to download the latest ZRP ( Zone Reclamation Project ) ZRP_1.07_R3.7z and take the file from the script folder and place it in the mods own.

Maybe this will help some, hope so. Also didn't know that anyone else really used this mod, the weight negating artifacts ( like in Clear Sky and Call of Pripyat )were a nice touch. Haven't seen any other S.T.A.L.K.E.R. ShoC mods do that.
