Bizarre xrLC problem

xrLC is putting out a terrain texture that is "sort of" upside-down.
Basically, the terrain texture that is output is upside-down, but the lightmaps (shadowmaps?) are correct. That's about the best way I can describe this problem, and Google is obviously getting me nowhere.
Here is an image showing the issue:

Take the warehouses as an example. You can clearly see them on the base terrain at the top-right of the image, whereas the lightmaps for the area are right where they should be.

I've tried 5-6 different compilers, all of which but one has the same problem. The only compiler that does work correctly is a really old version of xrLC_macron that (most of the time) crashes randomly with no log during the "Build UV mapping" phase, which is even more confusing.

Dows anybody know what is going on?
